Is there some way for iDeploy to check Vista permissions?

Are you asking about NTFS file permissions or whether the user is an
administrator?

For the latter, there's the installer's manifest (which is normally set to
requireAdministrator). That will tell Vista or Windows 7 that the installer
needs to be run elevated (the "are you an administrator and are you sure"
screen).

If you want to require administrator for earlier versions of Windows,
there's an option in the "Setup Requirements Visualizer" in the left pane,
under Requirements - Administrator Rights.

If you need to set file permissions, there's the Set Access Control scipt
function.
