I have an application that contains both 32- and 64-bit binaries. The 64-bit DLLs need to be installed in the 64-bit portion of the OS. Is this possible with SetupBuilder 5.2?

Yes, this is possible. SetupBuilder 5.2 supports 32-bit and 64-bit installations.
